I came across other threads about PRBoom in Retroarch, and manipulations to a cfg file. I'm still wondering how I could get the Master Levels wad to work, or maybe other wads altogether. Sadly, the other wads (Doom 64 for Doom II.wad, Master.wad, and others) don't appear on the PRBoom "choose a game" menu. I installed the PRBoom cia and put a bunch of wads in the 3ds/prboom folder, and I got four of them working, which is great (Doom I, Doom II, TNT and Plutonia).
